Earlier when finishing my build of the Crack I did the resistance testing and everything looked good. I plugged it in and blew a fuses however, and decided to go back over my work to make sure that when I get more fuses I'll be good to go. However when doing the resistance check on the 7 and 9 terminals I'm no longer getting 2.9k Ohms like I used to. Is there any reason the caps should somehow affect this reading now when they weren't before? I've double and triple checked my wiring and soldering and all seems fine.

You very likely have a loose ground wire in the amplifier. What resistance do you get between terminals 3 and 12?
That seemed to be it, I went over my wiring again and touched up a few areas. All resistance checks are good now. Unfortunately now I just have to wait for fuses, since the only place near me with them is Home Depot and even they only have fast acting in the 1 amp vartiant. Thanks for your help!
A fast acting 1A fuse may hold for a few power cycles, but isn't a great long term option.

We shipped hundreds of Cracks with 1A fast blow fuses. It will be fine, assuming the wiring of the amplifier is correct.
